Rules for antigenic peptide selection by wxscmu
1.Use more than one peptide
2.Use 15-20 AA peptide
3.Avoid signal peptide, transmembrane region. Avoid conserved region among both orthologs and paralogs (Do BLAST).
4.Use the N- and C-terminal sequences if they are hydrophilic and if a suitable method of coupling to a carrier protein can be designed.
5.Use algorithms to aid in the selection of internal sequences. (DNA star), hydrophilic, surface orented and flexible region should be selected. It is a rule that surface region often border helical or extended secondary structure and b-turn or amphipathic helix are often surface. Thus b-sheet and hydrophobic helix are generally negelected.
6.Coupling Choice: KLH is suitable. For N or C terminal peptides, Choose the opposite end for coupling. MBS coupling USE Cysteine for coupling thus internal C should be avoided. EDC coupling use -COOH for coupling thus internal D or E should be avoided. MBS needs a end C, while EDC will couple to C end with ease.
7.make sure the peptide do not contain too much hydrophobic residues in order to be soluble.
