Thorough characterization of recombinant strains of Pichia pastoris requires analysis of genomic DNA and RNA. The protocols in this chapter describe methods for isolation of high-quality genomic DNA suitable for hybridization experiments, crude genomic DNA suitable for use as a PCR template, and total RNA suitable for a wide range of transcriptional analyses. They are based on standard protocols developed for Saccharomyces cerevisiae and have been modified by ourselves or others for P. pastoris .
